Except you're paying with a naira card that still has access to USD transactions, you will not be paying at bank rate.
Alternatively, you can visit their physical office and make a bank transfer to them from your mobile app. I did that with Ethiopia airline. (Naira equivalent of the amount) it would not be at bank rate tho

If you paid for a 2 way service then the passport will be delivered to you FOC.
If you did not then visit their office and pick it up in person or pay VFS to send it to you with their courier service.

Application withdrawal is an option once you login to your portal.
Select the particular application you wish to withdraw and follow the prompt.

It will not be as exorbitant as mallam rate tho.
Official rate is roughly N454/$1, theirs may be over N500 depending on what their rate would be for the day you make your payment.
I think you should contact them on the date you want to make payment to know their rate for that day
