It depends on the circumstance or occasion it is being said as it could constitute different meanings.

From my experience, a woman being told by a man to "stay in your place" meant that the woman should stay submissive to a man and not challenge his authority as head of household or attempt to men's perception of superiority over women - deeming them as inferior to men.

Others may have a different perception though.
