* The correct translation of the verse in Surat Al-Ma’idah is: [O you who believe! Do not take Jews and Christians as your patrons. They are patrons of their own people. He among you who will turn to them for patronage is one of them. Verily Allah guides not a people unjust.] (Al-Ma'dah 5: 51)

It is obvious that Jews patronize the Jews and Christians patronize the Christians, so why not Muslims patronize Muslims and support their own people. This verse is not telling us to be against Jews or Christians, but it is telling us that we should take care of our own people and we must support each other.

In his Tafsir, (Qur’an exegesis) Imam Ibn Kathir has mentioned that some scholars say that this verse (i.e. the one you referred to) was revealed after the Battle of Uhud when Muslims had a set back. At that time, a Muslim from Madinah said, "I am going to live with Jews so I shall be safe in case another attack comes on Madinah." And another person said, "I am going to live with Christians so I shall be safe in case another attack comes on Madinah." So Allah revealed this verse reminding the believers that they should not seek the protection from others, but should protect each other. (See Ibn Kathir, Al-Tafsir, vol. 2, p. 68)

* They wish you would disbelieve as they disbelieved so you would be alike. So do not take from among them allies until they emigrate for the cause of Allah. But if they turn away, then seize them and kill them wherever you find them and take not from among them any ally or helper. – Quran 4:89

Except for those who take refuge with a people between yourselves and whom is a treaty or those who come to you, their hearts strained at [the prospect of] fighting you or fighting their own people. And if Allah had willed, He could have given them power over you, and they would have fought you. So if they remove themselves from you and do not fight you and offer you peace, then Allah has not made for you a cause [for fighting] against them. Quran4:90

It is evident reading the verse in its contextual context that the passage does not encourage indiscriminate violence against disbelievers, just because of their faith. Verse 4:90 tells Muslims that if the disbelievers moved away and ceased hostilities against the Muslims, that they, the disbelievers be left alone.

The above passage, is a historical verse which gave Muslims permission to fight the enemy, which was hostile to the Muslim community. Their goal was to exterminate, kill all Muslims. All one needs to do is read the verse that proceeds. The next verse (Quran 8:61), Allah orders Muslims that if the enemy were to ‘incline to peace’, then Muslims have incline to peace as-well. But, if the enemy does not want peace, then Allah gives Muslims to engage the enemy until there is no more persecution against Muslims. Let’s Read 8:61,

8:61 And if they incline to peace, then incline to it [also] and rely upon Allah. Indeed, it is He who is the Hearing, the Knowing.

Commentary on the Quran, Tanwîr al-Miqbâs min Tafsîr Ibn ‘Abbâs mentions (below) that the above verse was revealed in order to fight the enemy, Banu Qurayza, a Jewish tribe who lived in Medina. They allied with the pagan Arabs of Makkah in order to exterminate the Muslim community. In short, they were the aggressors.

* "Fight in the way of Allah those who fight you but do not transgress. Indeed. Allah does not like transgressors. And kill them wherever you overtake them and expel them from wherever they have expelled you, and fitnah is worse than killing. And do not fight them at al-Masjid al- Haram until they fight you there. But if they fight you, then kill them. Such is the recompense of the disbelievers. And if they cease, then indeed, Allah is Forgiving and Merciful.

The same way you interpret these verses is the same way terrorists interpret and there is no difference between you and them!
