As regards the first part. The Qur'an is chonological and contextual. If you want to truly understand a verse you must read its tafsir (explanation).

Now if u the verse clearly you will find the answer youre lookinf for. Allah created the 'Earth' in 2 days, the 'Heavens & Earth' is 6 days. This is basic maths, no contradiction. Out of the 6 days of the creation of the Heavens and Earth, 2 were used for the earth. If you continue with the Chapeter Allah says, after the Earth was created:

"Then He directed Himself to the heaven while it was smoke and said..." 41:11

About the muddy water, I dont see the problem. Mudd can have different properties. The are some heavy mudds and light mudds.
