For all I know, most if not all those who have headed customs have come from the North. How and why is this so?

It's a shortcut to wealth after politics. Moreover in customs you don't have the stress and panic of elections

I am not sure there is a seaport in the North, but they are always in charge of customs.

Just like they own 80% oil in the Niger Delta.

The answer to your question is this: they are afraid that the South might arm themselves, so they need to be in control to forestall such,and at the same time make sure not to be taken unawares in case of any eventuality.

truth is there's no customs in the North, you can import contraband or anything through the northern border or northern airport.
No one will stop you on the road or check you.
