Corona Virus isn't exactly fatal, agreed. But it's putting a HUGE strain on the medical system in one go.

Flu does not overwhelm the medical system, Coronavirus does and is way more contagious. That is the primary difference.

The reason for the isolation is to ensure that more cases don't keep happening and more people stop being hospitalized, so that those with heart problem, stroke and other ailments in the hospital can also be treated too.
