She is based in Kenya and we only supply her the sensors for data collecting and trained her virtually how to do; the data collection fields are in Kenya and Tanzania so she needs to collect data there and its sync to our cloud then we evaluate and design model. The researcher got funding (travelling and others) from the company she works for, we are just consulted.

Let's say you apply to Estonia or Lithuania and get their residence permit based on student visa, can you apply for German student visa from there without having to come back to Nigeria?

You don’t need a visa to study in Germany if you have residence permit from other EU countries... All you have to do is Apply for a residence permit in Germany with your Admission letter.
