Nope, I don't know why. If I was just watching it for the first time recently, I'd probably know why. It's been so long I watched that movie that I can't even remember 90% of the scenes.

Humans scorched the sky thinking lack of sunlight would incapacitate the machines, but they were wrong. The machines adapted and turned to harvesting humans, and thus permanently solved their temporary energy crisis. Humans to get away from the machines and also to escape the nuclear winter bored into the earth core looking for warmth and santuary. Eventually, they found one and named it "Zion".

Humans kept it hidden from the machines cuz it would be total annihilation of the human race otherwise. The machines created the matrix to keep the human mind in check as they feed on our flesh in real life. They addressed all these and more on Animatrix btw.
