Please get your facts straight : the pope was never an illiterate ; he was learned. And he was basically in charge of Christianity. His words in the interpretation of scripture were consider to be equal with God's, hence no one would dare question his authority.

For instance, if muslims kill and behead today, you'd know that it has been that way since the beginning of Islam with Mohammed its founder and his followers.

So if that instance you gave of Christianity wasn't the way Jesus and His followers walked in those days then it was obviously a significant deviation from the way it ought to be.
