I wanted to open an account with a stock broker.they said i need open the account with at least 100,000 naira but i told them i have shares which is far more than that and i have the certificate with me.they now said in that case i just needed to deposit any amount no matter how small.i said like how much,they said any amount no matter how small , is this normal, if so like how much do you think i can deposit with them

Yeah this is normal.
because there is a small charge to lodge and verify each certificate. also putting money inbenefits you cause as soon as there is a good opportunity you can buy immediately without having to waste time.

I would say you should put in about 25K
